If you use the filmcounter program to remove the ineligible titles, it automatically adjust the ranks. For example, if your #2 is ineligible, then your #3 is counted as #2. To remove them, create a file named ineligible.txt with a list of IMDb URLs (1 per line). Sorry for not explaining this earlier. I just noticed that it's not explained in the future polls thread, so I should edit the first post to explain that.
Edit: The ineligible feature doesn't seem to be working in version 8.2, but it works in version 8.3
, so might be what caused the problem.

Jin is 11 episodes. There are 2 seasons, but my vote is for season 1. MyDramaList and Douban list them separately, but IMDb lists them together.
Suzumiya Haruhi no yûutsu is 14 episodes. The 2006 series is 14 episodes, and the 2009 series is 28 episodes (the 2009 version included the 14 original episodes). I think all anime websites list them separately, but IMDb lists them together.
A Personal Journey with Martin Scorsese Through American Movies has 3 parts according to Wikipedia. I'm not sure if it was originally shown in a cinema or on TV. Wikipedia says it's a film, but IMDb says it's a TV episode.

I didn't realize we were excluding OAVs. Personally I would include them, because they're more similar to mini-series than movies, and I think they should be included in at least 1 poll. If you do remove them, I guess FLCL should be removed as well.
